Roots can be removed one of two ways; by grinding the roots back towards the tree itself or by cutting and removed the entire length of nuisance root.
Grinding the root is usually the preferred method if the area around the root is earth and access is okay. If not, it can be severed and removed by hand or with the assistance of a digger.
